How can I have different transitions in my slideshow from one layer to the next for my siggy?

I know you can change the transitions between the slides, but I'm not sure what you mean by changing from one layer to another. If it's just the change in transitions you want, just let me know.

you can't put in a slide show file to your sig line. YOu have to save that as an animated GIF file, and the PSE slide show feature only saves in movie formats like .wmv

You'll have to create the fades and walking out effects manually, using layers, then File>Save for Web to save as a GIF. If using PS/Image Ready it has a few more options to make it easier, but in PSE has to be done completely manually by fading layer opacity, or making a duplicate of the layer and moving it over a little at a time, etc. The more layers you have, the large the GIF file will be when animated
