I'm using PI 10 so I'm not sure if 8.5 will be different or not...
If you're using the fill tool to change the colors, what are you using to choose the color...the wand? If so, make sure the search connected pixels box is not checked, this will allow you to pick all of the particular shade of color out of the elements, and the sensitivity slider will allow you to adjust for the different tones of the color.
You can also change the individual colors using the color replacement tool, this masks out all the graphic except for the particular color or group of colors you choose and change the hue, saturation, and brightness for just the selected color.
